I received a demand for Friendship in my notifications, and tried to click all the relevant buttons that seemed to imply acceptance, but the notification won't go away. Help me, mods. If I knew JSpan's friendship would have been this much of a hassle...

Just click the check box on his image, and click accept, it should do it. Then click under your notification link again and go to the message, it will then go away! Great question btw!

Ah ha, there was a hidden box to check. His avatar was shown in grayscale, as was the ninja check box. Taken care of.
