The exhaust pipe on a R6 barely clears the oil pan. There is no heat shield or anything on the R6. I don't think you will cause any damage with having 1/8 clearance. Just make sure it doesn't rub and you should be good to go.
I just used a led flasher relay from Custom LED. It fixed the fast flashing problem. As for your issue if all lights are flashing you need to make sure the connectors are pinned correctly. Just because it's plug and play don't mean the wires on the connectors are in the right place.
No need to drain oil to pull the clutch cover. If the clutch needs replaced you will def need to change the oil due to contamination from the clutch material. new gasket will be needed either way.
First thing i would look at is the clutch, check the clutch cable and make sure it's not binding up and holding the clutch out. If all is good with the cable i would pull the clutch cover and examine the friction discs. Any signs of it slipping prior? Have you ever adjusted your clutch?

Read the learn from my mistakes post. Cheap levers also have tolerance issues and can cause brakes to lock up. Personally i don't think it's worth risking brake issues to save 100 bucks. Laying the bike down is gonna cost a lot more to repair and not to mention medical bills or possibly worse.
You don't have to loosen the bolts to side the axle out but its going to be hard to put it back in while trying to pull the tire back and installing the axle and adjuster blocks at the same time. it would be alot easier to just loosen everything up and then adjust chain tension.
Be careful with the knock off levers. Some people have no problems with them and some do. A lot of them fade real quick from what ive heard. You get what you pay for usually. I doubt the cheap levers will have bearings in the pivot points and will probably wear out a lot faster then a quality...

You should be able to adjust the linkage for pedal height. The linkage is attached to the master cylinder just loose up the lock nuts adjust linkage rod and tighten down lock nuts and you should be good I go.
Also if your change you turn signals and tail light you will need to swap the flasher relay to a led flasher. Custom led has them for a decent price, the one with the factory connector plugs right in.
